What qualifies as evil in your book? Is evil only the act of acting evil for the sake of being evil? Then evil pretty much don't exist...

The council of the 13 manipulating the race of the skaven is evil. The race of the skaven is not.
Is Cynthia evil? I don't think so. But Obama and the Federal Reserve are. Or might be. We don't know what they try to accomplish world dominance
for.
In the morale system of the US it is contained that each us citizen is obliged to resist if the government is evil. So if Cynthia follows, it is her own decision, thus she is evil.

But as far as I know she is a housewife without connection to politics, so she is not evil because with that job she is not financing the system plus, that's not what we call following.
I am sure if mice would be able to organize themselves the would go out hunting cats. From their point of view cats are evil.
I am sure if the Skaven race has a reproduction rate anywhere near their natural relatives, the rats, then it doesn't matter if they are organized by the council of thirteen or not. Other races can't do anything but perceiving them as evil because they would have a natural hunger for new land that is equal to their reproduction rate, thus making them the evil agressor in the perception of any neighbor witout a chance for diplomacy. Voilà.
